I think that systematic colonization is how to make people become wage laborers or in the movie's case, slaves. Systematic colonization might create a set of rules that limits people's choices, like closing the missions takes away the option of the guarini to live there so now they must either flee into the jungle or be captured. I think that you are right though, if Spanish and Portugese were trying to create laborers, why would they kill them.
